Proper Implementation of Site Collections in a Web App

I would appreciate a confirmation from any SharePoint Admin Guru's on how I am going to structure the Site Collections under a Web App that I am creating for DEPARTMENTS.  I am about to setup our production environment, and want to ensure the way I set this up on my test environment is best practice.  So when the Web App gets set up, it creates a root site collection.  In test, I didn't do anything with that root.  Instead, I followed and setup separate site collections for each department...MGMT, IT, HR, MKTG, QA...  I'm concerned about that root.  Does it even matter if it gets used, will it cause a conflict later, or should I use the root as one of the department sites.  I apologize that I am a novice, so your feed back will be greatly appreciated.

Here is the individual site collection:  http://ndshutch:35530/depts/mktgcomn

I also want to see a more meaningful url.  How can I make that url different.
